The idea of clothes is very different in Archie compared to the games, I think. I mean, even if Mina has clothes, Hershey doesn't, and so on.
But you're right, in the games none of the girls are naked.

It's just for looks: with clothes they catch your eye far more easily.
The male chars are (in very rare exceptions) totally flat(no stomach muscles, neither pecs). Female ones obviously are (in very rare exceptions too) totally flat-stomach(no muscles) but their chest area isn't. Sure when you look at Cream in this pic, she's flat like Tails but that's due to she wearing fur like Tails does, thus it wouldn't look acceptable if she had boobs under her fur. Unless you find a pic where she's grown up other way or her physical appearance was manipulated, she's at least as flat as the male ones since she's younger in the series than Tails by 2 years.
