Yes... So he did. But he's also an unphantomable part of the night sky, shedding purple beams of dark magic down upon on the earth... Seems to me, his spirit doesn't need a physical shell at all! Then why would he have to stuff his soul in a phylactery? Does gods even have souls? Hm, but it isn't possible to retrieve your soul from it's phylactery once you've put it there... Save from destroying it, and thereby destroying the soul itself, right?

I'm not quite sure how it works in TES universy. Maybe his soul has been removed somehow. And of course he needs a soul. After death Tiber Septim ascended to godhood, I mean his soul. So maybe soul of Mannimarco IS a part of the night sky.
