It's still Fluttershy isn't it? It's still Applejack and Pinkie Pie. Pink Celestia is still Celestia. If we are accepting imperfections from them regarding to this. Why can't we accept this toy as Lyra because it's not perfect?
Because the fans are big babies who get way worked up over a little girls show and think they own the show and control canon with their fanon ideas.

Who said we have to accept the toys at all? A company that doesn't even know their own characters' color schemes and behaviors doe snot have to be taken seriously, and probably shouldn't be.

Well, human's make mistakes. There's always going to be printing mistakes or other mistakes because people like to hire cheap workers. Hasbro isn't making the toys, they are paying someone else to make them.

They are paying someone else to make them to their specifications. Even then, Hasbro has to approve of the prototypes before production begins. There's no way that Hasbro was simply ignorant to the flaws. They just didn't care.

Because you are all knowing. I think the legal processes they go through are harder to understand for people not involved.
From the way I see it, Bronies were complaining that there weren't enough MLP goods for them, and Hasbro says they'll work on it. They try to cater to Bronies by making some of their favorite background ponies, but they cannot use the names due to legal reasons. Hell, they can't even use some of the names they wanted to use (Gilda=Grizelda, Big Macintosh=Big Apple, Applebloom=Appleseed).
Does it really matter? The toy is obviously supposed to be "Lyra". Pink Celestia is obviously supposed to be Celestia. Etc. Etc. I don't understand why people are flipping shit.

First you take the primary source, in this case the show; next you fill in the gaps with information from the Extended Universe, in this case, the toys; then, and only then, you listen to bullshit the fans made up.
If the primary source conflicts with the Extended Universe, you take the primary source first. But you never take bullshit the fans made up over either.
Be honest here, if this toy came out when the show first premiered, would you really be questioning it? Would you say, "No, we need to come up with a name other than Heartstrings"? No, you wouldn't! So how is this any different!?

So you're saying that the company that has proven time and time again to be unreliable is reliable.
This is all really simple. Sonic X is not canon to the games, and instead is its own canon. However, both the games and Sonic X were made by Sonic Team. This fact does not mean in any way that Cosmo and Bokkun are canon to the games whatsoever.
Does this clear anything up for you?

This is a false dichotomy. You're saying because the toys don't match the show every single time, we should just ignore them across the board. That's ridiculous. I'm saying in lieu of another source, like the TV show, we should take the toys as canon.
