We the fans breathe life into the background ponies. Hasbro might own them, and Studio B might animate them, but ultimately we're the ones who "create" them. It saddens me to see people throw away their beliefs just because of a legal technicality. To me, the green background pony with the lyre cutie mark is, and always will be, Lyra. Lyra Heartstrings perhaps, but always Lyra.

Hasbro can not ever sell the toys by the names the fans gave them, because then they could get into legal trouble if whomever first came up with the name decides to try to get money out of it.
Thus, every time we name a pony, we are making sure that pony can never be mentioned by that name in an official capacity ... EVER.
Just keep calling her Lyra, regardless of what Hasbros lawyers force them to put on the packaging instead.
... we all know who she is ...

An entire page of fanon becoming canon. Sometimes by coicedence, sometimes by directly taking it from the fans. And even Hasbro has some examples in their for Transformers. Plus, their is the case of Derpy Hooves and DJ-Pon3 (who in the latter's case has been in TWO commercials for the show).
Though really, the Hasbro toy department has almost no communication with Studio B. They just do their own thing. Hence things like the Pinklestia, the horrible baby Pinkie Pie, Applejack's truck, Pinkie Pie's car, and Luna being the size of a regular pony.

Not really. Considering the names are so widely used, they'd never be able to be sued.
HOWEVER. Because the names are so widely used, they can't exactly trademark them, thus leading to the problem.

The problem comes from a combination of.
1. The fandom having almost a year to get used to the fandom names.
2. The pony toy that resembles Lyra being very questionable as an official name for her (ponies can have identical cutie marks and Heartstrings according to her art is just a Twilight Sparkle recolor who's eye color is a bit different from Lyra's).
3. Places like the MLP Wikia whom are quick to jump on anything they can claim as canon (no matter how questionable) and silence any mention of fanon (including being banhappy) all while taking a rude tone with those whom they disagree with.
If these names had came out while Lyra was still just a thrown around name or the toy art at the very least left no question that it was Lyra or people who accept Heartstrings weren't so quick to be stuck up and arrogant, the outrage wouldn't be where it is now.

the wiki itself doesn't reflect their claims and the logic behind their justification for the sudden name changes is pretty flawed. i'll probably write something for them later

I just thought the wiki concerned only the show, and didn't use the toys as primary sources. Especially considering all of the inconsistencies between the show and toys, like Applejack's truck and Celestia's extremely dark coloring.
If anything, I would just put Lyra/Heartstrings to shut everyone up.

Anyhow they seem to use the toys as a secondary source, not a primary one. The name they're using is the logical choice if they're trying to avoid using fanon whenever possible.
