When looking at this I wonder if the Yiga soldier is teaming up with the Guardian to kill Link, or if he's running away from it. It made me wonder if Guardians would attack Ganon's followers...I don't think so considering how Ganon possessed them with his own essence.
...but then again, I don't think Ganon is sentient enough to see the difference in this game. XD

The guardian is attacking both of them.
It depends. In the game Guardians will potentially target anything that agros them. I've seen videos where people "trick" the guardian into killing other enemies by having them attack the guardian first. They act in self-defense by shooting their beam at whatever is attacking them if they can't see Link. Canonically I'm not sure if the monsters are on the friendliest terms as Moblins will use their allies as weapons if they cannot find any. In game the enemies cannot hurt each other with non-explosive attacks.
I agree, Ganon is just a mass of hate in this game.
