Both are parts of a non human race living in a realm bathed in darkness (Nel is a Hollow that became Arrancar, that lives in Hueco Mundo; Midna is a member of the Twili race, that lives in the Twilight Realm)

Both are former high ranking members of their species who would rise again later (Nel being the former 3rd Espada, but eventually she regains her power to fight again {I don't yet know how this happens in TYBW but I know it does}; Midna was the princess of the Twili before Zant overthrew her, but she defeats him later on and regains her throne by the end of the game)

Both are betrayed by someone close to them who was jealous of their power and status (Nel was backstabbed by Nnoitra who hated her for being strong and not fighting him {which led to him having a hatred of women, he also gained the aid of Szayelaporro in the task}; Midna was overthrown and cursed by Zant who wanted her throne)

The betrayal leaves them in a younger or impish state (The crack Nnoitra left in Nel's mask made her spiritual energy seep out turning her into a younger state, this made her lose her memories as well for a time; Zant placed a curse on Midna with Ganon's power that turned her into a small imp)

Both meet and follow a man who they first annoy but eventually befriend (Nel runs into Ichigo and friends on their quest to save Orihime, while she seems like a nuisance at first Ichigo warms up to her eventually and protects her from the ones attacking them, she eventually crosses paths with him again later in TYBW; Midna came across Link when he survived the corruption of the Twilight Realm and put in prison, at first she only wanted to use him but eventually grows an unbreakable friendship with him)

Both eventually again face the ones who betrayed them and put them in their current state (Nel regains her memories and old form, attacks Nnoitra, and almost takes care of him herself; Midna in an enraged state kills Zant with the fused shadow after hearing what he says after Link defeats him)

Both engage in a fight with an opponent that they fail to defeat which puts them in great danger (Nel turned back into her child state during her fight with Nnoitra which left her vulnerable {Nnoitra is eventually beaten and killed by Kenpachi}; Midna tried to fight Ganondorf's spirit/abstract form with the fused shadow but this ended in her death {Link then goes on to kill him later})

Both have 3 forms that they appear in (Nel is seen in her child form, true adult form, and her Resurrección in which she turns into a centuar with a lance/spear like weapon; Midna is seen in her impish form, the form she gains with the full fused shadow with which she attacks with a spear, and her true adult form)

At some point in the latter parts of the series both would regain their original form and remain in it
