New and improved!All of the color guides are getting a revamp. The guides are all now two pages, one for digital applications (such as vectors, painting in Photoshop, 3D modeling, etc) and the other for print applications (customs, merch, T-shirts, et cetera). The PNG preview for the digital guide should be OK to use as well, so the PDF is optional.
If you use Google Chrome or Safari, they will attempt to open the file in-line with Google Docs PDF viewer. DO NOT EYEDROP THOSE COLORS. SAVE THE PDF FILE. The Google Docs viewer displays in a very low bit depth that results in dithering of the colors. Until Deviantart gives me a way to disable this, you should use the download file link to view the guide!
They are also now more space efficient, and will be able to scale better with ponies that have more colors than normal.
The Digital guides aim to be as close to the show as possible, while the print guides aim to be as close to official merch as possible. When there's no merch of that pony (e.g. background ponies) then the print colors will be based on my conversions which will aim to reproduce the show without looking too weird or have obvious gamut problems.
It is safe to eyedrop the digital colors or use the hex/RGB codes - the swatches should match up just fine. Just make sure you're working in sRGB color mode.
For the merch guides, the spot colors are rendered using CMYK alternate color space. This is based on my own examinations of the merch boxes, where the spot colors are simulated straight to process anyway.

Are there any color differences between this one (digital) vs the old version? I used the old one for my vector , but I want to make the colors as accurate as possible. Is it worth going back and recoloring her using this new version? (Have there been improvements in the colors?)

There are slight differences. The old guide is now the Print guide (and there were slight tweaks made to it). The Digital guide is aimed for stuff that is used on-screen, and is re-picked to match the Flash assets. If your vectors are used exclusively on-screen (and not in print), then recoloring using the Digital guide would be the way to go.

Just one question: What policy are you following exactly when you say "as close to the show as possible"? I mean: there are the NTSC-versions and the color corrected versions, plus the colors change from time to time (Rainbow Dash's color corrected colors changed somewhere in season 2 for example)

Well, that's a question that can have a lot of long, complicated answers.
In a perfect world, the colors would be exactly what were typed into Flash when the show was created. But I am not privy to that information. The merch/print guides are as accurate as they can be since I've been provided that information from actual assets.
When I say "accurate to the show," I mean that you could realistically expect to slot those colors in to a workflow relating to the show (e.g. a flash animation, or a vector tracing) and be reasonably confident in them. I would be lying if I said there wasn't some guesswork involved but oftentimes it's trying to coordinate between several sources (e.g. ripped flash assets, episodes, etc) to try to pick the right one. There's no guarantee, for example, that those flash assets haven't been touched in some way. Oftentimes there's tweaks that I make to these and I think Rainbow will probably get another pass or to as time goes on.
Rainbow is always the most difficult because she is based on primary colors and is often the most affected by compression and other artifacts. On a real television her blue actually has this kind of neon look, even on one like mine where I've (feebly) attempted to calibrate it. TVs don't have the same kind of control (or gamuts) that monitors do. The gamuts don't overlap completely, either. Since these are aimed for computers, I've stuck to computer gamuts because I at least have a known-good system where I can be confident in appearance.
FWIW, a lot of "color corrected" rips out there are just contrast and saturation boosts; I'd rather do that myself than have somebody fix that in stone. But I'm weird like that, since I know my setups and what's necessary to get things the way I like them. The only ones that are obviously, horribly wrong are the S1 iTunes copies. S2 has looked mostly fine to me, the differences are mostly within margins of error.

THANK YOU. The eyedropper in Inkscape can be very finicky, especially when trying to get gradients. Having the hex code will be a huge help.

If you import the pdf into inkscape, you don't need to dropper, the gradient will already be loaded and ready to be used from the dropdown menu.

It's a tint value. A spot color or ink can be printed or tinted at a percentage of the total value. It's only relevant if you're working with the spots. 90% means 90% of the color and 10% of the substrate/illuminant mixture.

No, it means that when you choose the color, you set it to be that tint percentage. 90% of something means 90% of it, as opposed to 100% (full value). If you use something that doesn't support spots, then just eyedrop the provided swatch.

Tried this out and noticed the shadow color was to greenish.
Reconfigured it a bit and found that

I couldn't comment on all your color guides but i have to say they are very useful, indeed, because someponies are using the screenshot colors. for my part, i had some slight doubts about the eye gradients. but all my doubts are gone now.
