Please note that I taught everything myself and this may be not the right way or the correct way to be said, but this is how it works for me. ^-^
I know there's tons of text, but please read it before asking, I tried to explain as much as I could but the last thing is up to you!
I also hope this will help you, feel free to ask if your question is not explained in the Tutorial!

its a tool in sai, i believe it comes default? look through the toolbox for it, im sure youll find it. well that's of course assuming you use paint tool sai xD

im gonna use this tutorial to help me experiment with using different colours to widen my palette
many of the techiques where you colour with ink marker and water i use (but slightly differently) but i dont experiment with colours enough

what program are you using when doing this? I've used several different programs, but haven't come across one that I like yet. The one you are using it looks you can do a lot more then the one I'm currently using.

You say you're not good at anatomy, but I don't think that's true. For me (I also draw long legs and a really shoujo-ish manga) you have the perfect manga character anatomy. Yes of course, human people have a different anatomy, but for a manga it's really really good!

It's a good alternative or pertnering with photoshop and it's only about £40-ish

I'm probably the dumbest person viewing this, but what do you mean for each color you are using a new layer? As in Every. Single. Color. Or a layer for the base, layer for shading, layer for lighting, etc...
