Um, quick question. On the part where you create two more layers. The BG layer must be locked by pressing the icon that resembles a paint brush right?

It's no need to be locked. The BG layer is for hide the sketch layer (the first background layer). Because if you only hide the sketch layer by remove its eye icon, the background will become a clear background. You can paint on BG later if you want.

And when we select stroke path, there's a tool selection bar, and do we select pen in that bar or not? And at the part where there are two pictures with the sentence, nice isn't it, the line thick was when we use stroke path right? and do we make the line thick with 3 pixels after we ink with the curve lines?

At Tool selection bar, I usually choose "brush" for inking, it will get smoother line than "Pencil".
You must choose the thickness before you stroke the path. Example, if you want to stroke a line of 3-pixels brush, 1. choose the size of brush at "Brush" tool, 2. Use "Pen tool" to make the path, 3. stroke line with brush along the path and 4. Delete the used-path.

And another question, about the part where we select stroke path, do we select it before or after we ink our sketch?

The stroke path option will create the line along the path that we create by Pen tool. So that is using for inking.
Anyways, we can use any tools to stroke along the path. When we select "stroke path", there is the option to select which tool that we want to stroke.

It just never works right, when I hold down Ctrl and click, it just moves the pen line not make it curve.

You must click on the line to make a point first (W/O holding ctrl), and then Ctrl click and drag on the point to make the line curve.

This is THE best pen tool tutorial I've found on DA. I'm really impressed at how easy it actually is. Too many people don't explains things or show screen shots in their pen tool tutorial so it gets really confusing. Thanks for making this.
