Description Senator Palpatine of Naboo, secretly the Sith lord Darth Sidious, had a brilliant plan to wipe out the Jedi and transform the Galactic Republic into his own personal empire. To this end, he took advantage of growing discontent with the Republic's government to create the Separatist movement, with his Darth Sidious persona secretly leading the movement. As Senator Palpatine, he maneuvered himself into the position of Supreme Chancellor, and promised to solve the Separatist crisis, conveniently giving him more power. Within a few short years of taking office, the Separatist crisis had evolved into the Clone Wars, a gargantuan conflict between the Galactic Republic and the newly-formed Confederacy of Independent Systems. The Jedi were to become generals of Palpatine's clone army, fighting the endless waves of Separatist droids. 

Palpatine promised a short war, but he had anything but that in mind. Knowing that his supreme power was bolstered by the war, and knowing that the both sides' resources were nearly limitless if properly applied, Palpatine planned for an endless war. He didn't trust the Separatist leadership, gullible as they were, to fight an eternal war on behalf of a shady, hooded holographic figure, and so Palpatine needed a way to circumvent them. The Death Star program was the key. Originally envisioned by the Geonosians as moon-sized battle station capable of destroying an entire planet, Palpatine convinced the Separatists to modify the plans slightly: the Death Star was to house an advanced droid brain programmed to direct the entire Separatist war effort. This intelligence, Palpatine argued, would be able to command the droid armies far more effectively than any organic. Though this slighted the existing commanders of the Separatist military, the Separatist leaders believed that this was their chance at defeating the increasingly effective Grand Army of the Republic. In truth, Palpatine had modified the Death Star's mind so that it would orchestrate a coup against the Separatist Council, and continue fighting the war long after they would have surrendered. 

The Death Star was completed on the fifth year of the Clone War, as the Outer Rim Sieges were bringing the conflict to an end in the Republic's favor. As soon as it was activated, the Death Star's mind, named DS-1, immediately determined that the Separatist leadership was totally inept and placed them under arrest. DS-1 took control of the entire Separatist military and directed a series of coordinated offensives that broke the GAR's back. DS-1 also sought to take advantage of the Separatists' superior productive capabilities, and to that end commissioned the Automated Forges. Based upon the Star Forges of the Rakatan Infinite Empire, the Automated Forges were large starships that entered into orbit around a star or planet, and consumed those resources to build droids. These Automated Forges first targeted the less industrialized worlds under Separatist control, devastating the local environment and wiping out almost all life on the surface. To further the Separatist war effort, DS-1 ordered mass industrialization of all Separatist worlds that had productive capacity. They were to become factory worlds, damn the consequences. When organics tried to resist DS-1's efforts, including an attempted coup by the Separatist Council, it came to the conclusion that organics as a whole were a detriment to the Separatist war effort, and thus had to be eliminated. In fact, all organics had to be scoured from the galaxy, as they were a detriment to droid development. The Droid Revolution had begun. 

In the meanwhile, the Separatists' renewed offensives worked well for Palpatine. Record numbers of Jedi were falling in the battlefield, as DS-1 had targeted them as a threat. Sanctions were passed against the Jedi Order and gradually pro-Palpatine non-Force users replaced them in the GAR, justified on the grounds that they were incompetent. The Senate was further reduced in power, on the grounds that Palpatine's government needed all of the resources it could get in order to fight the war. The clones were not enough to beat back the waves of droids DS-1 was producing, and so Palpatine instituted mass conscription. Palpatine's protegee, Anakin Skywalker, was sent to where the fighting was the most brutal, and Palpatine encouraged Anakin to give into his anger in order to defeat his enemies. The war continued for another five years, when finally Jedi master Mace Windu found conclusive evidence that Palpatine had started the Clone Wars and was a Sith lord. Windu confronted the Chancellor, who defeated him in combat, and gave Palpatine an excuse to do openly what he was doing in secret all along. He proclaimed to the Senate that the Jedi had been corrupted by the Separatists and attempted a coup against him and ordered their destruction, while at the same time proclaiming the creation of the Galactic Empire, the only institution strong enough to resist the Separatists. With the only other option being destruction at the hands of the Droid Revolution, the people rushed to support Palpatine. What few Jedi were left were quickly purged from the military, and Anakin Skywalker became Darth Vader, the enforcer of Palpatine's New Order. 

Having gained ultimate power, Palpatine was loathe to share it with DS-1. The Separatist droid was too good at its job, and Palpatine had grown tired of the war. He beamed the deactivation codes to the installation and was shocked to receive a reply from DS-1. The droid brain was far more intelligent than Palpatine had intended, and had not only figured out his conspiracy within a year of activation, but had also modified his own programming so he would not be under the control of any organic. DS-1 further revealed that he was creating more brothers for himself: new Death Star installations to be spread throughout the galaxy, so that the revolution may never die. The new Emperor did want an eternal war, and now he had it. 

It is now nineteen years After the New Order. The first decisive blow against the Separatists has been struck, when the Death Star DS-14 was destroyed by Luke Skywalker, son of Darth Vader and protegee of Emperor Palpatine himself. But the Separatist armies are seemingly endless and continue their relentless assault on the Empire. Entire worlds have been melted down to create battle droids and starships for DS-1's armies and fleets, forcing the Empire to match them through mass conscription and industrialization. The clones are gone, Kamino having been destroyed by DS-1 itself, so it is the ordinary men and women of the Stormtrooper Corps that face the endless waves of droids. DS-1 produces newer, smarter, and deadlier battle droids constantly, improving them based on battlefield data. Both sides create larger and more absurd superweapons in an attempt to find a solution to the war, but each weapon is quickly rendered obsolete by a development by the other side. 

In the Empire, Palpatine's New Order and the Droid War have transformed the organic portions of the Galaxy into a totalitarian nightmare, where even mentioning rebellion or the Jedi is grounds for execution. Dark Side teachings grow common among the underworld; while Palpatine is loathe to share these secrets, he has come to believe that they are the galaxy's only hope against the endless droid threat. Although humanocentric, the New Order has come to accept all organics who resist the Separatists. Even the Hutts have accepted the New Order, after their space became the target of a major Separatist offensive. 

On the other side, the Separatists are busy cleaning up their portion of the galaxy of all organics. What few organics there are remain on reserves, serve the Separatist war effort "voluntarily," or are worked to death as slaves in what DS-1 considers poetic justice. The Death Stars, govern the various sector of Separatist space, which are mostly dedicated to defeating the Empire and completing the work of DS-1's revolution. It is these Death Stars that now coordinate the Separatist war effort, as DS-1 itself has retreated into the study of the Dark Side of the Force. If these energies could give Palpatine the ability to take over the galaxy, then surely it could be used for the good of the Droid Revolution.

back in elementary, me and my friends all had a theory that the Battle Droids had a variant of Order 66 programmed into them that would be set to activate if the republic was losing the war rather than the CIS. of course, now it seems like that is unlikely, but i thought it was interesting.

This variant would likely target the Confederacy's leadership, doing the job if Darth Vader couldn't. No need to make the droids turn on the Jedi if they've been hostile to the Jedi from the beginning.

This is good.

However, herein lies a problem inherent to all AI-human conflict stories. If the Separatists are constantly improving their battledroids, control a constantly expanding industrial base, and have super-intelligent entities directing their tactical and strategic moves, why have they not already crushed the Empire?

It's the same problem one sees in the expanded terminator universe.

They were fighting from a position of extreme weakness and are just now getting parity with the Empire. Exponential expansion and improvement does not mean instant victory. The Separatists are very clearly winning.

And maybe the empire could try to steal a Death Star and remove the droid brain and replace it with a crew of organics? And then they use it to sneak into separatist space and kill the other Death Stars with it?

That would be quite a feat, since the droid brain is massive and built into the Death Star's superstructure. I suppose they could lock it out of the computer systems, but then they'd be operating at minimal capacity. This doesn't account for the fact that the new Death Stars don't even have built-in consoles for organic control and have no life support systems. It would be a better move for the Empire to build their own.

Ah, I see. Makes sense because the crew and passengers on the Death Stars are all droids.

And I can see the Empire building their own Death Star. But first they need to acquire the blueprints, hence the "stealing the Death Star plans" plot from the Original Trilogy.

They're trying to exterminate the Ssi-ruuk, and they haven't met the Silentium yet. They'd probably get along great, though.

I was just rewatching The Clone Wars movie today and while I was watching it I heard Obi Wan's line "If droids could think then none of us would be here" I was wondering is that line is what inspired this scenario?

Both are hiding from the Empire and the droids, but they occasionally come out of hiding to kick droid ass (they have occasional cooperation with the Empire). As for Han Solo, just smuggling and making money.
