Found it! Night 5's call as well as a conversation between the manager and an anonymous person (I'm thinking ARSS since it says in the newspaper clip that ARSS stands for Animatronics Research Service Security). I have no idea what the things in parentheses could mean...
Some things I found interesting:
"it is enough to possess the joy of creatichtzzzzzzzzz" (This coupled with Page 7's truth about the joy of creation makes me think that this is saying that the animatronics were purposefully CREATED).
"kids being mauled inside those animatronics have actually benefitted our research" (Somehow, the murder of the children helped the goal of the unknown (ARSS?))

Alright, here's my conclusion:
The ARSS scientists were trying to bring animatronics to life with human souls, granting them immortality. (based on the phrase "only some of us are gifted (or condemned) with eternity." and all the stuff about how all of us are machines)
They killed the children as their first attempt and put their souls in the animatronics, creating the characters we know.
However, the trauma of this event caused the children to lose their minds and become violent.
That's why, in the final hint, Mike is trying to restore Foxy's humanity. He is trying to repair Foxy's damaged mind and complete the experiment. The :\\soul\mind thing isn't a URL, it's a programming command meant to help bring back the human in Foxy.
How did I do? Was I even remotely close? Is there some key piece of info I'm missing? Honestly, I'm just guessing here.

Has the cipher at the bottom been solved yet? Is it runic? The first character of the third word (counting "we") is the runic character for "A", but none of the other characters are runes, although some of them look pretty close... (A_V__?)Β

It has not been solved, and I made it so that it could not be solved as a matter of fact.
That doesn't really contribute to anything of the actual information needed to complete certain things in the comic, you got my word.

I just read through the comics about a 'play fair' cipher and I notice throughout the comic the words 'Play fair Foxy' comes up.

I found this comic on a site it probably wasn't suppose to be on but this comic is still really good no matter what and I'm glad I found it here on Deviantart.
Five Nights at Freddy's is that one game that scares me but I still want to play it and this comic really makes me want to play the game a lot more (and because I have to for my channel)
