Kyoto, Japan -
An ancient elephant pendant belonging to the Kyoto Ishikawa clan is stolen by masked invaders. Suspecting international thieves, young Goemon Ishikawa chooses to uphold his family's honor by pursuing the thieves to New York. Already in pursuit of the thieves is Yoshi Miyamoto Usagi, 24th descendant of legendary Ronin Samurai Miyamoto Usagi, who joins Goemon in flight to the United States.

New York, U.S. -
Usagi and Goemon discover that a clan of cybernetic ninjas known as the Foot Clan led by a manical rogue ninja known as The Shredder, are using the Elephant Pendant to open up a portal to a distant future. In an effort to halt Shredder's plans, Lenardo, a mutated turtle, attacks during the portal ceremony, and mistakenly interrupts Goemon and Usagi's efforts to steal back the pendant. In the confusion, all three dive after the pendant and are cast into another dimension....

The post-apocalyptic city of Townsville, the Future -
Goemon, Usagi, and now Leonardo encounter a city populated entirely by dogs. Through their discussion with this seemingly alien culture, they discover that the Shredder's cybernetic Foot Clan Ninjas are actually the creation of an evil sorcerer known as Aku, and have been slowly amassing their numbers on the other side of the portal, though without the assistance of the pendant, have not been able to pass through the portal more than four at a time, every lunar cycle. They learn of a legendary figure known as "Jack", who might be able to assist them in their pursuits, so together they set off in search of Jack....
