To be fair, Alphys never intended for it to happen the way it did, and it's made VERY clear in-game that she was just as horrified by the outcome as anyone else, if not more so.

Back when the episode first aired the cluster's gem transformed into one looking like Centipeedle's as Garnet sent it away. So I (and a lot of the fandom) took it as the clusters were made to form a gem of a similar shape. *shrugs* It was disproved by one of the artists for the show as being an animation error but I was a bit iffy on that statement so I just made it look like centi's.

Um I'm new to this show, but if seprate crystal shards can be fused together, why can't all the shards of one gem be fused together agian? Then the gem would be healed and whole agian.

It would make sense, but there could be a few problem:
First of all, the shards could be anywhere, and as there are several different gems of the same kind, who knows what will happen if they get several shards of different gems of the same kind.
Second, the mind might be permanently damaged, if we take in account the fact that Steven can heal physical damage to a gem, but it is (as of yet) unknown wether he can fix mental damage or not, although "Monster Reunion" seems to imply that he is able to partially fix mental damage, but it's hard to know if the problem is similar with corrupted and shattered (and later brought back together and physically healed) gems.
I'm sorry if I went in a bit of a ramble near the end, but I hope my comment answered your question.
