Whenever I use the pen tool it deletes parts of the sketch, and leaves giant white marks that make it impossible to color in afterwords without messing up the lineart.

With the black ink line and a white section covering up the sketch lines?

Okay, it's easy to fix.
You know the boxes in the color pallette? The foreground and background boxes? Well, below the foreground box should be a series of squares, one should contain a circle with a slash diagonally in it. Make sure to select that square, it makes the white stuff transparent.
Did that fix it?

There's a box, that says 'transparent' when you mouse over it, but I can't click it...

I love how smooth the lines are, I must be ding something wrong in photoshop cause mine are all...not smooth D:
