I think that the Defiant was in interphase and they didn't want to fire phasers, or move because they'd risk losing it and Kirk who was on board.

Would be a good idea.
Given the Enterprise's weapons are able to deal enough damage.

But I think the webbing damages the ship if it touches it...
So be careful about where you move...

I remember that it would damage ships. But every time I see the web being used. Its on a ship that isn't moving. this web took time to deploy and Spock had Enterprise just sitting there. I would put the ship into combat maneuvers and engaged the Tholians.

I have to admit that I don't know the episode(movie?) this is coming from, thus I can't tell...
I don't know where the tholians started deploying that web, but if I were them, I'd start right in front of the ship I'd like to capture to limit movement.
Engaging those weavers might be the best option you have, no matter what. But as I stated before - did the Enterprise's Weapons suffice to do some harm to these vessels?

I only know the Tholians from STO, where these webs pop up in an instant.
Once you're in, all you can do is target the nodes to punch a hole in it.
Those mesh weavers in the game are small, fast moving vessels, almost as hard to hit as a fly in mid-flight...
