Description Alex Ross' 12-issue Justice exist outside of mainstream continuity.

Here's how I'd rewrite Justice to have it fit into the post-Crisis/pre-Flashpoint continuity:
At the time Justice was written, Wonder Woman came to Man's World post-Crisis, thus was never one of the founding members of the Justice League, instead her status was given to Black Canary II (Dinah Laurel Lance).  Although, Infinite Crisis once again made WW a founding member, but Black Canary II remained a founder too, so there's 8 founders instead of the usual 7.  However, it's not very clear how much (if any) of her Silver and Bronze Age adventures were restored, or if any of her classic enemies came about earlier.
Jonathan and Martha Kent would be among the captives the Legion of Doom kidnapped.  I don't know if they died in Justice, since it's based on the Silver/Bronze Age where they did die around the time Clark graduated high school.
In Justice, Black Canary had a previous marriage before hooking up with Green Arrow.  His name wasn't mentioned.  It's unclear if it's supposed to be Larry Lance or Craig Windrow.  But for my versions, I'm going with the latter.

Here's are the changes in then-current canon in my DCU headcanon, which helps make Justice fit a lot more:
Hawkman and Hawkgirl.  It would have been Carter and Shiera Hall, since according to then canon Katar Hol and Shayera Thal doesn't show up until after the Invasion!, so the Halls would have been members of the JLA.  But in my versions, Katar and Shayera arrived on Earth during the New Heroic Age, thus their Silver and Bronze Age adventures still happened and they're married.
Captain Marvel (Billy Batson) debuted during the New Heroic Age, before the Crisis.  Thus his origin story The Power of Shazam! and Superman/Shazam!: First Thunder happened a lot sooner.  And his partners Mary Marvel and Captain Marvel Jr. show up soon after.
In the comic, Giganta was originally a gorilla, like in pre-Crisis.  While in then-current DCU, she was a human scientist who switched bodies with a gorilla and later switched bodies with a redhead strongwoman; it's also true in my DCU but it happened before the Crisis, just like with Earth-One Giganta.
Supergirl arrived on Earth before the Crisis, and some of her Silver/Bronze Age adventures still happened.  But she's still technically older than Superman, as she was still a teenager when Kal-El was born and when Krypton blew up, just like in current canon.

Things I'm trying to figure out:
Bizarro.  Whether it's the same clone from The Man of Steel #5 or a new one.
Barry Allen's parents.  When Justice was written, his parents were still around in then-current canon and both died some time after their son's sacrifice in the Crisis.  While current canon now is his mother was killed by Reverse-Flash and his father was sent to jail.  In Batman's file on Flash, he said that he imagined he'd be like him if his own parents were alive.
