Yeah - I'm a big fan of crossing continuities in my own Zelda fan fiction, because, despite the timeline being officialized, I enjoy the old notion that each Zelda game was a retelling of the same few legends, with various elements being misconstrued and replaced over time.

I'm not seeing anything wrong with this idea of a Tran-in-charge version of Link. Heck, if I was in charge of a Link game, I'd rob him blind and destroy the kingdom too. Just to screw with people. Just for fun.
Now Linky has to keep Vaati occupied for however long it takes for him to miss the celestial convergence or whatever. He can't sink the island if he can't summon the energy to get out of bed.
