During the War of Giants, the three races that fought it were almost entirely obliterated during the first weeks of the war to WMDs aimed at civilian centers. So the rest of the war, which dragged on for a good 250 years or so (I forget how many precisely) was fought by automated armies and fleets while the civilians of all sides languished.
Enter Eos who, on the Nakai side, started re-unifiying and re-developping the Nakai territories while the unmanned Nakai fleet was fighting lightyears away. He was charismatic, a good leader and tactician so the population rallied behind him like a savior. The problem as far as the Nakai elite was concerned was that they had no direct influence over Eos and so created a new being in secret as a sort of failsafe should Eos ever plan a coup. That being, however, ended up getting corrupted by the Dar'Kanian and Soul Monarch is what resulted.

The original was kinda like a cyborg modified with the Nakai's own quantum-altered materials, which was later corrupted/absorbed into the Dar'Kanian's biology

Nope, this is one of the "backstory" ancient factions that largely anihilated one another but set the stage for the current events, my factions are EPA and the Axioms

2 factions is more or less the standard for Anc. EPA and the Axioms started as the same faction but have slowly been diverging

Over at GG we have several members occupy the same faction, it makes for some interesting inter-faction drama & it encourages teamwork because multiple people have to work together to coordinate their moves & plan out stratagies.
So In Anc, does that mean you can have a war against yourself?
