Gaster talks a big game about doing this for the good of all monsters and such, but a lot of his experiments are motivated by self-interest or personal curiousity.
This puts that one line from that silly comic from a while back about Papyrus glowing enough for both of them in kind of a sad light, doesn't it? As for why Sans still has a pupil in his dead eye, he can manifest one but he can't see out of it. Sort of like a glass eye.
Papyrus isn't healing him, he's just trying really hard to soothe him. He doesn't know how to heal at this point, he'll learn how to do that later .
This would be set after the escape attempt but they're not directly related to each other, really.

i have a question what would happen to a skeleton that cant eye glow at all like lets say the experiment actually blinded sans completely not in just one side?

Well the comic states that glowing is essential for a skeleton's emotional well-being. As we all know, Sans in general is depressed. Not just in this comic, but in any other Undertale artwork/story. That event is obviously why he's depressed, at least in this AU's prediction.
With his glowing ability limited to just one eye, he may indeed develop problems, such as depression. Now, this is just a wild guess, but I have a few theories.
One being that if a skeleton couldn't glow at all, he wouldn't have any emotion at all. His emotions are imbalanced as it is with the limitation of his ability, but without ANY access to his ability well... He may either not feel emotion, he may even die. Or both his emotional well-being AND his magic abilities will be effected, such as the ability to summon bone attacks or even Gaster Blasters.

That's actually Zarla's way of drawing the lost soul thing, I think. If you don't know what I mean by that, the lost souls appear at the end of the true pacifist ending, after asriel takes them. In the game it just looks like a bunch of white pixels. I was really confused by it too at first because I'm like "Uh... why is no one concerned that Gaster is on fire 24/7?"
