I'm making comics of my experiences in Fallout 4, documenting the highlights.----
From a comment but added here because I liked it:
Imagine being in the cryo pod and this scarred-ass ghoul just leans in and calls you 'the replacement'. Fuck, now THAT'S an awakening!
It would also make your interactions with ghouls in general more interesting since your introduction to them would be seeing one kill your spouse. Your romance with Hancock would be like some kind of catharsis.

It would have made Kellogg much more memorable, would make his relationship with the profoundly racist Institute much more complicated and interesting, would have explained his lack of aging without the convoluted technology that appears with him and nowhere else, it would have made the opening scene fucking TERRIFYING... yeah, I don't know why no one thought of that.

I never really considered that. I mean, to Nate/Nora the knowledge of the outside world would be a complete unknown, so to meet a ghoul would be a huge step for them. Like, in F03 when you meet Gob, you can actually respond in a manner that shows you have never seen a ghoul before. So why doesnt Nate/Nora lose their shit when they first run into one? Be it feral or not.

Honestly, I think a bunch of guys is hazmat suits would have worked pretty well, the whole faceless group thing can be freaky. Kellog as a character worked, but I would have loved something a bit more scary.

I have a soft spot for ghouls (who have soft spots...everywhere. haha) so it always makes me a little sad to see them go wrong. Still waiting for that Fallout game where Bethesda gives us the option to go ghoul...like maybe finding Hancock's magical drug. It'd make everything more challenging, like joining the BOS, for instance.

The memory den was such a wasted opportunity. It was a perfect in-world explanation for being able to re-spec your character, but there's nothing to do there. I suppose it would be kind of pointless since there's no level cap and you could max out all stats and perks if you really wanted to, but it would have been nice to have the option.

I really liked Kellogg. I hate that you have to kill him and every dialogue choice is angry and violent.
He was a fascinating guy with a rich life just doing a goddamn job.

Personally, I would have liked to hire him and team up against the Institute. then the main quest wouldn't be quite so linear. Kellogg probably suspected he was being set up, and as a merc he doesn't really have loyalties. Since he's clearly a badass who knows how to get in, this is a more pragmatic approach than revenge. As a companion or even a romantic option, building that relationship would have been profoundly more interesting than Macready.

Personally I would always choose to kill Kellogg. In the context of the game he does, murder your wife in front of you and steal your child. However it should be optional incase your playing a different character from what the game provides. Maybe your a sociopath, maybe your not the mother or father. Like in your characters cases.
Or maybe the wasteland did it's job and burnt out any remaining love you might have had. They should have give you the option to avoid killing him. That I agree with, the downside is I don't see how they could do that and still get you the information you need to get to the Institute. Kellogg still works for them, he's not gonna give up the info. And He's still out to kill Virgil. So you'd have to convince him to turn on the Institute. Their is a way to do this however...when you go through his memories he figures at one point that he and Shaun (the synth) were bait.
Using that you could pull off a 'Henry Eden' (Fallout 3 Ref.) and use that logic to get him to...if not switch sides and turn over a new leaf then at least give you enough info to get to the Institute.
