In her defense, none of them made any attempts to reform or become better people, they were dead set on staying evil.

Chrysalis was offered redemption and she refused.
Cozy Glow was taken in and taught at Twilight's school and see betrayed everyone just for more control.
They had their chances and they chose to remain evil, they deserved what they got.

Nobody wants bad redemption.
People want well developed redemption.
Bad people turning good is one of the best motives we can find in books, movies and comics today.
Nobody wants a half-****** reformation a la Glimmer, even if she deserved it. People were afraid they'll get another one with Chrysalis (almost happened). We've got a ***** reformation of Garble and nobody asked for it. We've got a ***** reformation of Ahuizotl, and he is the last villain that needed redemption.
Cozy, Tirek and Chrysalis were characters with the most development in the whole S9. You could see actual effort in writing them. Frenemies was subtle enough to make kids think "woah, why do they work together?", where the parents saw the moments of developing friendship between the trio. Chrysalis giving a hoof to Cozy or Tirek returning Chrysalis' energy were impossible when we met the villains for the first time.
The reason why they failed when they attacked for the first time was not understanding the meaning of friendship. They worked together and developed one. The elements blasted them with rainbow lazors and stripped from the undeserved powers, they didn't turn them into a stone statue. It was ******* Celestia, Luna and Discord, disposing tools that are not needed anymore.
That's why people are pissed. An unnecessary, ******* twist with no real logic behind it.

Glimmer's redemption wasn't perfect, but it was far from half-assed.
And as for the villain Trio, turning them to stone was necessary since by then they'd when they made it clear that they'd never stop trying to dominate Equestria. And considering the fact that they came dangerously close to killing Spike for no reason other than to threaten the heroes, It's pretty clear that they were beyond redemption and too dangerous to be left running around even without their powers.

Also They have displayed more depth than just being evil for literally no reason, so clearly they weren't intended to just be villains you defeat and toss aside

Starlight at least showed legitimate guilt for her actions and willingly surrendered. The evil trio rejected the very concept of changing their ways.

I don't think that episode was that to reform them, I think it was meant to show how dangerous they could be when they worked together, as well as foreshadow their inevitable betrayal of their boss.

It wasn't bad writing, the episode was dedicated to showing how confident they could be when they actually worked together, and just how dangerous it was that their camaraderie allowed them to scheme against their boss be right under his nose.
Discord isn't onipotent, he's been outsmarted by four, mainly by the heroes. The villains pulling the same stunt on him isn't that impossible to believe. Especially given the fact that he's so arrogant that he just assumed they'd follow his orders under the guise of "the most powerful villain". Plus, given the fact that it was shown he was using them from the beginning, it's easy to deduce that he thought he was stringing them along when in reality they were plotting against him. Discord's arrogance was his own undoing.
So no, it wasn't bad writing.

Summer Sun Setback was a way of showing how they could properly use the Bell without their boss.
Discord is arrogant, especially when he thinks that he has everything under control when reality others are plotting against him. That's why he lost the first two times. Despite knowing that the elements were a threat, he didn't do anything to properly keep them out of reach aside from hide them in a book. So no, it's not out of character for him.
And again, Tirek seemed to have some respect for Grogar, hence why Discord thought it'd be enough to keep him in line.
So no, it wasn't bad writing. And that's final.

They at least showed REGRET for their actions in the grand scheme of and tried to make things right.
These villains? Nada. They were perfectly happy with how cruel they are and were willing to do it all over again no matter how many chances they were given.
So it's not hypocrisy, it was thee heroes taking a preemptive measure to make sure they never harmed anyone again.
