So....question? What happened to the Chaotix? Espio, Charmy, and Vector clearly kept the group going somehow.

Oh, they were fine! They kept running the New Chaotix out of the mansion, where they were joined by Big, Vanilla, Cream, and Mighty. They mostly kept doing what the Chaotix did before, with the added duties of collecting and neutralizing dangerous Eggman tech and keeping tabs on what GUN was up to. Rouge left a considerable fortune, which let them maintain and expand operations. Cream took over operations when Vector retired.Β

Well, yeah. He is because Shadow, the edge lord, got kissed by Rouge. If I got kissed by Rouge, Iβd get uncomfortable too.

Seeing Sonic there so awkward in the first panel reminds me of the cutscene in Sonic 06 when Elise is bandaging the βwoundβ on his arm and he just stands there really uncomfortable XD

Two things: One, Shadow looks like a scared lil boy in the first panel and second, in the third panel, the magic coming from sonic's hand to shadow's looks like a little mushroom in sprouting in his palm.

I'm very confused. If the flashbacks are supposedly in order then that leaves a lot of holes. WHY are Shadow and Sonic leaving again for a year? Why are Shadow and Sonic suddenly taking all this so well, considering that his friends died and Shadow killed them?

Apparently they aren't in complete chronological order... or the time that's passed between the two flashbacks, while we were busy progressing the story, is long enough for them to at least get a grasp on what's going on and why continuing to freak out is a horrible idea

So I'm still a bit confused at the chronology of the flashbacks, like this seems to be after Nicole gave Shadow to Eggman and did the nanites... but is it before Sonic was made into a battery for Metal and Shadow saw Sonic in the mirror?

This is after Shadow saw him in the mirror, yes. And what do you mean by Sonic became a battery for Metal? As in the scene shown in the Ark? That would be the future then.

... but I thought the scene Nikole trapped them, sucked Sonic into a battery looking thing and said he would be the new part for Metal, then put it inside a panel in the back of Metal's head, then she took Shadow and left -I thought that was when she took Shadow to Eggman and gave him the nanites...? Then I'm guessing he hurt/killed and that's what he was mumbling about with vector and charmy and then nikole found them and shadow had sonic so they escaped?
Was that it? Or when Sonic get in Shadow...

Everything in full colour is in Silver's time. Everything in monochrome is the past roughly 300 years ago. Eggman died in that time, the events in monochrome following shortly, then 300 years later is Silver and the main events of the comic. While Nicole had first placed the nanites in Shadow's creation (as revealed in the scene where Sonic is placed in Metal) she had activated them to control Shadow and gave him to Eggman 300 years ago, the events of the story happened, leading to the scene with Metal getting Sonic and Shadow being controlled for a second time.
(Sorry if this jumps around a little, but that's basically the storyline)

If Rouge forgot to give him the rings and he already left for a year, then that means that Shadow DID see her again before she and Omega were turned to stone.
Also..... I feel like she may come back and be with Shadow..... Just a hunch....
