That's what the anti-shippers believe. They will go into full-denial mode now with this reveal, but deep inside of them, they know the truth and it's nagging at them. And I love that.

First of all, I love these two
Second of all, everyone has his own headcannon, and until it's confirmed in show as cannon, everyone will. And this was anything than confirmed.

First, don't come me with "headcanons". This is such a silly concept, because it gets used the wrong way all the time and no one seems to know what "headcanon" really means.
And I doubt you know what it means.
And second, I'm not talking about people who say "I don't believe they are a couple/have a crush on each other.". If someone wants to deny it for him/herself or is just not able to see it and does thus not believe in it's existence, fine, that's their cup of tea, not mine.
What I'm talking about are overzealous people who run around, claim it as a fact that a shipping they despise has no support from what we see in the show and then, when shippers who know that's wrong come around and explain where are the signs for it that there is more between two ponies than friendship (be it a crush or a full-blown relationship), start to insult them by accusing them of "wearing shipping goggles" or in other words, that they have hallucinations and see things that aren't really there, just because THEY can't see it and refuse to believe that their sense for romantic meanings and signs are just too bad to be able to see it or simply because they hate a certain ship or the imagination of romantic love between the ponies we know in general.
These are the people I mean when I say "anti-shippers".
And they fully deserve it that they can do exactly zero and nothing against it that LyraBon is confirmed and proven now and that this is nagging at them like their worst nightmare and I enjoy this fully and can't wait to see them raging over it and desperately trying to deny it.
Because these people are hateful and arrogant jerks who sit on a high horse and insult people from up there.

Lots of subtext, lots of implications without actually implying anything. It was pretty obvious that scene was written for the fans without throwing up a red flag for those who might overreact.
Bon Bon being an ex-secret agent though. That came out of nowhere, and is a rather amusing implication when you consider that Lyra might be the more normal of the two.
