42 I think is a reference to the classic sci-fi novel The Hitchhiker's Guide to the Galaxy by Douglas Adams, in which the answer to life, the universe, and everything is 42. It could also be because the guide features a cover that says Don't Panic on it. So it could be either of those since Twilight has a penchant for panicking. At least this is just a guess.
As for Depry, 9 looks like an upside down 6 and vice versa so it's like Derpy's eyes. This one I'm more certain of.
