Technically he doesn't. Peter Davidson (5 Doctor) was younger than 6-10 when he got the part. (29 if I remember correctly) he was only recently beaten as youngest Doctor ever when Matt Smith got the part at 26.

Oh! Just had an idea! Can we see him as John Smith (from when he was under the effect of his fob watch)? Following the idea of the Master's design, you could make his hourglass cutie mark empty of sand and dress him in a professor's robe and of those square hat things!

Seriously, though, I don't exactly know either. I'd say it's probably because there's something about My Little Pony that a lot of people really connect with, and something about this new series that seems to light a spark within their imaginations. Combine that with a background pony that just happens to resemble a character on a very popular science fiction show, one that also grabs the imagination, and you have a recipe for endless crossovers.
I can't speak for anyone else, but the reason I do this crossover is because they are currently my two favorite shows and drawing ponies was what finally brought me back to the world of art. After two years, I couldn't draw human faces as well as I used to, but I found that cartoons were much easier to draw. And since I started out by learning to draw cartoon animals, it seemed like a good way to get back in the habit.
If you're not a MLP fan, that's okay. No matter how popular a work is, it's impossible for it to appeal to absolutely everyone, despite what all the hardcore fans think. And if you're a Doctor Who fan, don't worry- I'm learning how to draw human faces again.
