Panel 1 - So I posted the stage first and this happened! She has no body while in the water! I thought it works only if I have the stage on the top!"Well sorry to tell you but it doesn't work both ways but it is fixable!"
Panel 2 - Now go to the upper bar were it says "File(F)" "Bone(E)" ect. Now scroll to "Background(B)" Click that and go to "Model Draw Order(O)"
Panel 3 - A small window should pop up. In this case two things should appear, click the model and move it up. Then hit "Ok".
Panel 4 - The only thing is that you should turn off edge line while doing this.
Model - Idolmaster (Not sure who it's by)
Stage - MMD Stage 26

wow mine already does that. What I mean is mine is already transparent right when I put on the water effect o.o o.O. Didn't know you had to fix it o.o.
