-rotor broke his back saving tails from being crushed by rubble when snively attacked their underground base, leaving him no longer capable of fighting on the team leaving him as a member of the knothole council
-bunnie was derobotisized by Naugus' ixin magic, leaving her unable to help the freedom fighters due to not standing a chance without her robotics
-nicole was ostrasized by new mobotropolis cuz mina mongooze had a nightmare about iron nicole and had the entire kingdom scared of her and wanted her gone
now before any of you say "but they appeared in the reboot so he didnt kill them", youre right, but the only reason why the freedom fighters were in the reboot was because of contractual obligation. meaning the only reason why they were in the reboot was because the original contract between sega and archie all the way back in the 90s, was about the dic cartoons, so the freedom fighters as well as other charaters like lupe, snively, scratch grounder and coconuts, etc. made it into the reboot was because they were grandfathered in from those original contracts.

Now I'm no longer time reader but I'm sure it wouldn't be too hard to find an issue of those characters going through some struggle. If I remember correctly those characters weren't killed off they went through there challenges and changed for the better or worse like all well written characters

There's a difference between struggle and being beaten into the ground until you can't get up. Antoine was originally planned to die and Rotor was off the roster for a long time, so I'd say Ian planned for them to be gone for good.
Alex's right about Sally too, Ian effectively killed her by having Eggman modify her body, unless he retconned it the rules of roboticization are that non-roboticized robots can't be de-roboticized. I'd bet he planned for the moment when Sonic and everyone realizes this, then reluctantly Sonic smashes her, and Amy comforts him. There would probably be a tasteless narration going something like this: "Sonic and the others were not able to save Sally, but in the darkness of death...the light of love can shine through." Ugh. And if he did retcon it at the last minute people would probably call him on his bullshit.
As for Bunnie, I have no idea what Ian planned for her. She seemed like she was coming back, but if Antoine died, then most likely Bunnie would probably be very depressed, I'm pretty sure Ian would've given her one last weak hurrah before she drifted listlessly into the sunset.
Nicole is the one that really pisses me off. The whole plotline with her being banned from HER OWN CITY is so stupid. It begins with Mina's nightmares, yes, but during the concert where Mina sings a song about the citizens liberating themselves from Nicole, (even though it wasn't her fault and everyone knows it,) Ixis Naugus reveals he's using his magic to enhance the public's fears. He later uses her as a scapegoat to get the public on his side. This is stupid because, later, Naugus (who is armed with a CHAOS EMERALD by the way. And yes, he also had it during the concert.) After he becomes king, tries to perform a ritual that will brainwash the Council of Acorn. Now, if he could influence A WHOLE STADIUM OF PEOPLE why can't he brainwash a few regular people in a room permanently? Going back to the people being afraid of Nicole...why? Yes she was brainwashed and turned the New Mobotropolis against them, but that was against her will, and only a few months before she had SAVED THEIR LIVES by putting them in the city and catered to their needs since then. By all rights New Mobotropolis is hers, but she gave it to the people because she was so kind, in fact it was originally going to be a surprise for the people of Knothole before it was destroyed, (Flynn never explained what the surprise was, of course,) so with all this in mind the people should be fucking worshipping her. But nope, one little incident and the people turn against her. Keep in mind the fear of her was already present, Naugus just made it worse. This could've been a period of development for her, maybe have her develop negative emotions like resentment, rage, or hate. This could also shed light on how the public can be fickle, and could've had the consequence of Nicole deconstructing the nanite-built New Mobotropolis and leaving. But nope, instead Nicole just cries and the way it plays out kinda feels abusive, as Nicole is being punished for things she had been FORCED to do. She later comes back when the populace eat crow and beg for her to come back after they realize they can't fix the city without her. They only wanted her back because they needed her, not because they were really sorry. This is made even more stupid when after she comes back she's nice to Naugus, the EVIL WIZARD WHO USED THE FEAR OF HER TO USURP THE THRONE! This may have hinted at her being evil, but I'm not sure, he may have aborted writing her out this way because of backlash, and planned to do it some other way.
He wasn't gonna bring them back, he never planned to. He later admitted he originally planned to make the pre-SGW continuity more like the games, so that would mean he would have phased them out. This was probably how he planned to do it.

Gonna be honest I doubt it, cause right up until the cancellation the freedom fighters stuck around to the end. It's ok if you think the struggle these characters went through was too much but there is nothing to suggest he was going to kill them off and be done with them. I doubt Sega would let him kill Sally or the others cause they didn't Ken kill Sally and doubt they'll let Ian kill Sally too

Having bad things happen to the Freedom Fighters isn't a sign of hatred, if anything trying to place more sympathy and fallibility onto said characters means the writers have more interest in them (I highly doubt Chuck Jones hated Wile E Coyote compared to the Road Runner for example).
I guess the bigger problem is that too often these bad things were circumstance, angst from things happening TO them over development of foibles and character vices, which the comics had a problem keeping a consistency with concerning these particular characters (eg. Sally being a meticulous opposite to Sonic on moment and then being as reckless and careless as him the next, Rotor switching between being a very laid back character or a hot head). In both SatAm and the comics, the Freedom Fighters are more known primarily for being victims of horrific villains' reigns that valiantly fought back rather than their specific personalities, you take out their backstories and there's not actually a whole lot left that makes their main appeal.
