I got all of the tiles under the water, pasted them into gimp and then pasted a large blue rectangle all over it into another layer. I then changed the opacity of that to be see-through, merged the layers and then just put it in. It takes a long time because you're always making small changes, but it's worth it.

I do basic sript edits myself, like changing where things go and how in battle and stuff, and for the more complicated stuff like the menu I have a scripter.
