My Discord was Starswirl headcanon wants to refute this theory, but it is equally as possible. We may never know for sure :d.
I'd like to see MORE backstory from this villain though. He was too damn undeveloped and I hated that about season 3. He looked like a bad OC that got accepted and had like 10 different words.

I don't know. I don't think any of our villains were actually him (although I like the idea that Discord was once a pony that went a little too far into chaos magic or something).
As far as Sombra goes, I think that he was a former student of Celestia who turned evil (like her first one. His coming to power and then defeat slot nicely to the nebulous time period between the defeat of Discord and the defeat of Nightmare Moon. 1000 years is probably just a ballpark figure. Give or take a few centuries or decades for each event, and that's probably the actual timeline).
Crazy headcanon, but the only info we have on each character is just a few lines of expository dialogue. Anyone can speculate anything from there.

TV Tropes has stated for a while there may be a bigger bad. (And by extension a greater good who may be having Celestia prepare Twilight for it) I wouldn't be surprised if that's Starswirl consider what Celestia said about how Starswirl never finished that spell.

To make sure I understood that, when you say "Bigger Bad structured like he's seemingly the Big Good." (I think the term is greater Good though considering most Tropes on TV Tropes use words that start with the same letters on most occasions.) You basically mean the actions he believes are good are actually bad?

I mean "Is actually the Bigger Bad, but the characters believe him to be the Big Good".
Sort of like how it was done in Kingdom Hearts I with "Ansem". Most of the game followed other villains and there was mention of him, but it seemed he was more benevolent than he later turned out to be, being behind the entire plot of the game.
Or something like that.

As I mentioned in the comments already, all I'm riding on is the fact that Sombra has absolutely no origin story, and no one knows what happened to Star Swirl. XD

Of all the villains, Nightmare Moon is the only that got some form of origin story. Rest of the villains just ARE (Chrysalis especially).

It makes sense when you think about it. Maybe he turned into Sombra when Celestia abandoned him because she knew he couldn't understand friendship? And maybe he went to the crystal empire attempting to fill the gap in his life with other ponies. However, when he was trying to make peace he turned into Sombra and turned the ponies into slaves. Because we know that when Luna turned her ambitions turned slightly towards the worse. This may have happened with Starswirl the Bearded. (Sorry for the random head cannon

Really, the only ground I have to argue that this may be possible is that we don't know Sombra's origins, nor do we know what happened to Star Swirl.

I'll be colored surprise if its revealed to be (or once was considering Luna was Nightmare Moon) Starswirl.
