Description
You know, I am neither a fan of zombies, nor spiders. God help me if I ever encounter a game with spider-zombies.The Flood: A single, tiny spore is how it all starts... and all it takes to wipe out an entire planet. For from that single spore will come a plague that has seen the deaths of entire empires. Sentient, violent, and most terrifying of all intelligent to an extreme degree, the Flood twist, mutate and mangle the bodies of those unfortunate enough to fall under their power, and drive their hosts endlessly to infect or destroy others. Driven by potent collective consciousness, the Flood is relentless, and if left unchecked, will wash away all life in the universe.
Arachnids: The Arachnid's monstrous appearance belies their cunning; for these are no mere beasts. They are conquerors bent on destroying all other species with an army of engineered evolutionary horrors. Many times have the forces of man been besieged by these creatures, and they are not always victorious. Whether bursting from the ground with some great leviathan-esque horror, or managing to sneak right past our defenses only to burst from within our own ranks, these creatures are as tricky as they are deadly.
Now these two horrors from the stars will feast on each other. Can the Flood possess the Arachnids before they engineer it's destruction? Will the Arachnids cunning save them from a force as unrelenting as themselves? Only time will tell, and reveal to us...
WHO! IS! DEADLIEST!
*(Because I know this will pop up if I say nothing: No space battles. Planet-side only.)
(Disclaimer: Just to be clear, these two combatants were created / are owned by people far more creative / wealthier then me. I have made this, not for profit, but in the hopes of encouraging spirited discussion among fans. Please support the combatants official series. Thank you, that is all).

Most likely the flood, but don't forget that the Arachnids can breed new species of bug in a short period of time (months/few years). So given the right genetic experimentation, they might be able to modify future generations to be wholly immune to infection, as well as create whole new species solely for fighting the flood.

Considering that the Flood nearly had the Forerunners on their knees and can harness the knowledge to manipulate A.I.'s, can adapt faster than any living organism and, if gained enough sentient biomass, can utilize advanced forms of technology. The Arachnids are organic therefore very easily at a disadvantage to the infection. If an Arachnid where to be infected and converted the Flood's ever-consuming army, the war would turn to a slaughterhouse. I have to give it to the Flood. Feel free to prove me wrong.

a flood combat form has immense strength for a mangled corpse and can leap far too, also the weapons they pick up with the corpse comes in handy (Extremely hot plasma, Bullets, flying spikes and crystal needles, HE Rockets and plasma rockets)
now I don't know much about the arachnids but judging from the comments they're still pretty good and the flood would need to use Pure Forms (The Flood Tank, Stalker And The Sniper One) To Take Them Out Also (this isn't space battle related) flood infected ships could either provide orbital support or crash straight into their ranks (big boom)

The Arachnids have a bug type called the plasma bug. It is very large and is capable of shooting anti ship batteries and heavy artillery, capable of destroying planet bound ships, even if they are in low orbit. The flood would have to destroy these with their dispersal pods before they could attempt to do anything.
I wonder what would happen if the flood managed to infect one of these, though...

Well the flood do try to infect fleets and did manage to infect all of high charity with a UNSC Frigate alone and then took all the occupants and equipment inside.
And if the flood got there hands on a plasma bug we would be screwed

I really can't choose here. This matchup is so close but awesome!
The only way I would 100% know is if someone made this a reality!
PLEASE! Someone that has extremly skilled animation...make this battle happen! XD
But...I have to give my Opinion. I'd say The Flood would win....but they be very lucky not to have heavy casualties.

Flood. After all, all it takes is just one teeny tiny spore...

We know that the Flood infection forms need a host with a nervous system. Individuals with a disorder that creates anomalies within the nervous system are immune to infection.
We've never seen an infected Yanme'e (Drone) in the Halo games. We can draw a few things from this; that the Flood needs something with an advanced nervous system (no drones), and/or the Flood needs something with an invertebrate. So fighting a species of giant ant-farm insects isn't going to go well.
The battle would come down to whether there's an alternate supply of usable biomass nearby, or ifa large number of different flood forms arrive at the very beginning. Perhaps an infected ship made a crash landing?

The Arachnids do have a pritty good nervoussystem right? The marines do get instructed to aim for the central nervous system hardpoint, so it should be possible for the flood to infect them.

I'm going to have to give this to the Flood. They spread insanely fast, to the point where a few Infection Forms getting loose in High Charity had literally covered the place in Flood infect flesh, both inside and out, in only a few hours.

inb4 "so what advantages would they have over another and who would win?"
On one hand, the arachnids strategy of throwing bodies at the flood will doom them big time, since every arachnid that falls is brought back and added to the flood army.
on the other hand, can the flood even infect the arachnids? In halo lore they could not infest drones, though it may have been due to them being unsuitable for infection forms. Arachnids are large enough to not have that problem.

The Flood have better: Elites, Heroes, Cavalry, Armor/Heavies, Air Units, Misc. Air, Additional Factors, and Victory Gains. Faction Leader takes Adaptive Creativity, Tactics, Strategy, Intuition, Psychological Warfare, Intelligence, Experience, and Leadership X-Factors. The Flood take Logistic, Discipline*, Army Intimidation, and Reinforcement Rate X-Factor
The Arachnids have better: Infantry. Faction Leader takes Audacity, Discipline, and Corruption X-Factors. Arachnids take Espionage and Discipline X-Factors.
They Tie In: Recon, Support, and Defense. Their armies Tie in Morale X-Factor.
*Without the Gravemind to guide them, this X-Factor switches over to the Arachnids.
Conclusion: The Flood are the superior Swarm Race.

Another tough one. The Flood cn infect anything with enough biomass and a compatible nervous system, but what kind of nervous system do Arachnids have?
If the Flood can infect the bugs, they'll win. But if the bugs are immune, they'd win.
