Ash knows. Because of her.
All Skye had done was come home from getting food for dinner when she appeared. He hadn’t seen her in over two years, but the years hadn’t lessen her poison. She taunted him, telling him how horrid of a person he was and how much she hated people like him.
Then, as he started to tear up, Ash showed up.
It didn’t take Ash long for him to realize that Skye was crying and that Megan was the cause of it. He got angry. “Hey, leave him alone!” He told her when he jumped between them.
Megan was shocked that someone- no, anyone- would stand up for Skye, but she quickly bounced back when she noticed a certain detail.
“Oh-!” She looked past Ash to smirk at Skye. “So, you’re still keeping it up?”
“Keeping up what?” Ash asked. Skye swore that he had never felt so sick in his entire life.
“Skye didn’t tell you?” Megan continued, despite the breeder’s silent pleading. He reached out to grab and drag Ash away before he could hear any more, but it was too late. “That ‘boy’ behind you is just pretending to be one. Skye’s a girl.”
Skye wanted to die when Ash turned around to stare at him with a questioning look. ". . you're a girl?" Everything was crashing down inside. He didn't know what to do except stupidly shake his head.

Megan went on to begin mocking him again, but he and Ash just continued to stare at each other. There must've been so many questions going through the trainer's head. Skye wanted to say he was sorry, but he didn't know what he'd be apologizing for. He waited for Ash to shift like Megan or Blake had done, for his face to sour and join Megan's mocking.

Before Ash could decide on what he wanted to do, Skye shoved him away, abandoning his shopping bags. He jumped over the fence and ran for his life. Ash shouted after him, but he only ran faster. He didn't want Ash to catch up to him if he was going to chase him down.

Ash just showed up to the ranch to have a fun time and he gets confronted by this, whoopsie doops
