Naturally, Omega is a GREAT place for Kig-Yar! It's a pirate trading metropolis to them! The Terminus systems in general provide a haven for Kig-Yar not wanting to join the Covenant because like the Council in Mass Effect the Covenant wouldn't wanna start a war with the Terminus Systems.

Attacking the Terminus Systems is equivalent to attacking every species in the galaxy, they'd be up against everything from Krogan to Yautja, Cybertronians, Space Pirates (Metroid) and everything in between, plus Federation species as well.
You forget this isn't ME Terminus systems this is Amalgamation Terminus Systems, and they would give up a good fight against the Covenant. In this universe they hold the Covenant at bay (barely as the Covenant still managed to occupy territory in them, whilst holding off Geth too I might mention) but they also also held off the Federation and the Citadel when there was peace between all super powers, the UEGA as well.
A full scale invasion into the Terminus systems by even the Covenant would get torn apart if you ask me. Cybertronian warships aside they'd be hit by swarms of pirates eager to steal and hijack their tech which already exists in the Terminus systems thanks to Kig-Yar, guerilla assault after assault which we know they aren't good with guerilla warfare being led by the honourable Sangheili, there'd be surprise attacks at every jump they make, every movement, plus, don't you think the Kig-Yar and fringe species within the Covenant wouldn't sabotage them?
Nah man, I mean maybe they'd win but that's still asking for a lot of trouble.

Right and meaning the Covenant would rather not bother with it all......aside from hunting in that system for Atriox and his Banished.

In ME they didn't want to send in a fleet after Saren because it would of provoked a war, however they were comfortable with sending in a single ship that would go unnoticed because it was the Normandy and it was stealthy
I'd say the same for Amalgam but if you wanted to go in with one big Covenant ship as a deterrent for attack since the covenant doesn't often do small size or stealth, or a maybe small fleet, most of the Terminus System gangs would probably leave it or them alone, though be displeased by there presence. There'd always be a gang or two though who'd try their luck with it.
The Terminus systems aren't TECHNICALLY soverign territory but it does act that way, the way it works is that, although all of the faction are constantly feuding and at war with each other they WILL ban together to keep law out of the systems, any kind of law. United the Terminus Systems are a force to be reckoned with, a mish-mash of ships more random than the rebel alliance from star wars but probably twice as big, and a horde a collection of species and technology so versatile it'd out do the Covenant. They have Grunts as an endless supply of cannon fodder? Well the Terminus systems have Vorcha which is also that. Elites and Brutes? Krogan and Turian. Etc etc. The presence of Covenant technology and soldiers like Kig-Yar is also pause to consider, and if Atriox's banished are within the systems than that's all the more reason to stay away, it's plausible that the Terminus systems already has Covenant ships, Huragok and other members from other species fleeing into it's safety, if the Banished is there as well than not only is this possibility definite but Atriox's forces are indeed stronger and more diverse in this universe, the Covenant would be entirely outmatched by the might a unified Terminus Systems could bring unto them with possession of it's own tech and ships.

Aye.....indeed a grim experience for the Covenant Empire indeed since Atriox has no love for the Covenant and he could easily invade and exit both the Terminus Systems and Covenant Space with ease.

Yeah the dynamics would be quite different in such a scenario like this, in the Halo Universe the Covenant and the UNSC were the only powers that be in the Galaxy or their small portion of it at least.
With other powers at play, people have to not step on each others toes, but the Covenant is definitely the most feared galactic power.
