I think there are tutorials about this thing as well, but I was asked this a few times so yeah. ;3;/ This is some simple example.You don't really need gradient tool to change the colour, just as long as you add the overlay layer it will work when you put colour on it.
or as =Silver-MoonNight stated, "Any program that has Layers feature can do this"
If you use paint bucket you'll only get one colour instead of gradient.
For SAI or other program you have to make the gradient manually I guess. ;v;/ You can use the brush tool to colour the overlay layer.

Edit: Forgot to mention, if you're dealing with a really dark image, try to add a new (white) layer under the image layer and adjust the opacity of the overlay layer and image layer. Hope that works.
If the image appears too light, you can just adjust the 'level' for the image layer to make it darker/clearer.

or you can also move the lineart to an entirely new layer by clicking channels > load channel as selection, then right click with the wand tool and select inverse. Ctrl + c and create a new layer, ctrl + p. This means you now have the black lineart seperate from the white background. Lock the transparent pixels and you can then put a gradient directly over it on the same layer. With that method you can get clearer and brighter gradients.

The wand tool wont always select all the white in the picture, so it's easier to click select > color range and then sample the white color.

I don't really use PS, since it runs pretty slow on my computer. I don't know much about it too. xD;; I only used it to adjust the 'level' sometimes. I prefer SAI since it's faster on the computer. :>

Oh I see. I remember I spent about 15 minutes just to find the bucket tool and in the end... I still couldn't find it! I bet my old, second hand IBM laptop will crash if I use Ps.
I want to try SAI but it seems like I can't install it on Ubuntu
