I belive the aswer is very simple, there is one Sonic for each emerald

that is an interesting theory.... and in a way makes sense because he's the spirit guardian of the SEVEN chaos emeralds so yeah

Nicole does not understand the concept of what souls are. Souls are overworldly and thus underlie different rules, as they are above the material. In other words, Nicole created a incarnation out of Sonic by accident, instead to reincarnate him into a robot as she intended.
Nicole is a pure being of the material world, because she lacks a soul, thus she cannot comprehend why there are two Sonics.
