I'm sorry, maybe I missed a crucial story element or something, but I am completely confused. WHY IS NICOLE EVIL?!?? Is it an act, is it a setup, is it revenge? Am I loosing my mind? Do I need more sleep?

This is an alternate dimension from Archie or SEGA. There is a reason for why Nicole is the way she is, but I can't tell you! In the meantime, chalk it up to "things are different here".

I guess the main reason I was confused is that she looks pretty much the same as her Archie counterpart (or at least, before Countdown to Chaos). Perhaps a costume change is in order? I'd certainly enjoy seeing her experiment with some newer outfits.

Exactly what Nobody661 said; Nicole has always been evil in this comic. Exactly WHY she's changed into being the main antagonist has yet to be revealed

Well, Nicole herself said that Sonic's form is made of Chaos Energy. Nicole practically reduced him to a ball of concentrated Chaos Energy, so.....
Theory;
when Sonic realized Silver needed him, his consciousness (which wa slaying dormant in the trapped Chaos Energy) was 'teleported' in a way THROUGH the Chaos Emerald so he could reach and save Silver. This was possible also because Silver was in a dimension formed entirely out of residue Chaos Energy from the Emerald, and was also a few feet away from said Emerald. Afterwards, when they seperated, Sonic used the energy from the emerald to form a new...well, form of himself out of energy so Silver & Co. (Plus us readers) could see him.
He cannot remember what happened to Shadow because, again, his personality/memory/brain/etc. Were "locked away" when he entered afore mentioned dormant state, and the minutes prior were almost wiped away - foggyy and faint at best - so Sonic knows SOMETHING happened, but he can't recall what. (Though Sonic never wa sone to remeber

She's confused my metal Sonic and normal ghost Sonic existing as once, as she turned normal ghost Sonic into a Chaos Drive and plugged him into Metal.

Well I'm thinking that since Sonic is the gaurdian of the chaos emeralds and made up of chaos energy that maybe he left a piece of himself behind before rushing at Metal, then that other "him" teleported himself to the nearest chaos emerald to recharge. Thats my theory. Can't wait till next sunday!

And now I'm seriously wondering how Scourge ended up undead and in that Special Zone, and why he's dressed like an evil version of Ghost!Sonic (as in, more than just "because he's Anti-Sonic, of course").

She is referring to the fact that Ghost SonicΒ is still at large, while she has used him to powerΒ Metal Sonic (who is still working).

Oh. It's just as there's probably 2 different metal sonics at least. 1: Sonic Adventure 1 & 2, Sonic Heroes. 2: Sonic Cd, Sonic 4 and Sonic Generations. It makes sense how the metal sonic from Cd is only revived in sonic 4.
