ANOTHER EDIT: Turns out early Charmander art DID have spikes on its back, it's Bulbapedia-gallery official! Found in trivia here [link] and on art such as [link] . Big thanks to *Twarda8the8XanaX for cluing me in.FIRST EDIT: WOW! Wasn't expecting so many responses! Here's some FAQ:
1) DO I REALLY BELIEVE THIS
Answer = Not really, just more than the Kangaskhan one
I think that the developers wanted a sob story to up the creepy/tragic atmosphere of Lavender town and so gave a Silence of the Lambs-esque backstory to one of their species.
2) IS THIS THE MOST LIKELY I COULD COME UP WITH?
Answer = No
This is the more fun and interesting one I could come up with. If I'd wanted hard-to-deny I'd have had the Cubone-Marowak species be into heirlooms so that the Cubone's mother's skull is one that belonged to her, not one that was scooped out from inside her head.
3) MAROWAK WAS ORIGINALLY GOING TO EVOLVE INTO KANGASKHAN
Answer = No
There's NO proof of this from developers. What IS true is that Kangaskhan was one of the first Pokémon to be programmed in and as a result Missingno can evolve into Kangaskhan. Missingno can ALSO evolve into Rhydon, however, and I hear no one claiming that's connected.

In all likelihood I think the developers would have said by now, at least in the Anime, if this was ever truly intended.
4) WHERE DID THAT CHARIZARD NEST STUFF COME FROM?
Answer = Okay, I made that up. I wanted a communal nest and Cubones as a frequent outcome because Cubones are by far the more common in comparison to Charmanders.
5) AM I COMPLETELY FLATTERED THAT SO MANY PEOPLE LIKE THIS THEORY?
Answer = Yes! Totally!
I thought I'd just get scolded for disagreeing with the oh-so-loved Kangaskhan one.
I guess at the very least I picked the right group to suggest this to, what's not Creepy Pasta-licious about a deformed, rejected and cannibalistic starter Pokémon?

I really don't get the obsession over the Kangaskhan theory (see bottom right of pic for explanation on why). So here's an alternative!
Made worse by how I clearly can't draw Charmanders or Cubones! Heh...
Ah well. If I did a third theory it would be that Cubones start off as a bug Pokémon and that, upon hatching, their mums pass away (spider-style) and the young then eat the body. Yay!
Marrowak: Fits into this theory as some weirdos went on to decide Cubones were cute and encouraged these growth issues, eventually leading to a subspecies with a partial evolution (partial because getting a little taller hardly compares to growing horns/wings).
And if anyone has any reason to believe that baby-Kangaskhan-by-self sprite is OFFICIAL let me know?

I do like this theory, and it does point out the shape of the skull. However, these theories and misconseptions usually are what fans and maybe official pokemon makers actually want you to now believe, but really, they made the eveloution, didn't want to make it an eveloution anymore, and since they wanted to realease it soon, threw the empty file in a place they thought no one would go. It really doesn't have anything to do with anatomy.

Except that they didn't. Rhydon and Spearow were also 2 of the first programmed in along with Kangaskhan, and as such Missingno can also evolve into Rhydon. There's no mystery there unless you want to argue Rhydon was also going to evolve from Cubone, Missingno is just a glitch.
Besides, it's really pretty obvious in context that the "dead mother" is the Marowak in the Lavender Town story arc, probably thrown into the Cubone description to yank at heart-strings extra.

You coul've used the first drawings from charmander, there it already had those crests in his back 8so no mutation requiered), also Cubone = Cute Bone. Still, your story looks interesting, the mtation thing is the only one that doesn't add up well

Good theory. Though if you look at the size the baby should have if it was standing on it's own and the size of Cubone the baby is slightly smaller and at some point it would turn brown.

Unless you consider the pointy things on the top of Kangatan's head to be bone, making the shape of the skulls more similar to that of the one worn by Cubone.

hm at first I was a kangaskhan believer but this changed my mind...since I am a charmander lover I LOVE THIS!
okay well it does explain the skull thing, also it would explain how charmanders get a infinite flame to their tails as well as the body colors. I love this idea and I actually want to try out a charmander-cubone comparison...it would really motivate me to see how well it fitted.

np it's a great explination even if we never figure out cubone's true story.
plus me being a charmander lover I can't help but love this!
it's quiet a sad story to think though with ethier ways wether kangaskhan or charizard losing a mother when your born is awful and isn't a very happy story...
question is how could a newly hatched have the strenght and teeth to eat flesh from it's mother when it's probably got milk teeth instead.
kangaskhan would be mammal so the baby would NEED milk to survive which if theres no mother same to no milk.
reptillians get their nutrients form the egg yolk and when hatched probably only needs to learn how to hunt and that's all then they leave after a short while.
that confused me and now it's resolved...mabe you should put that in there!

but in the cubone log on the pokedex it says tat it crys for its dead mother and tat leads to the hole kangaskan cubone thing but you raise a good point here

It REALLY isn't...! It's really weird that some people believe it. I can understand people who LIKE it as extra sob to the Cubone story, but believe it's canon?
(A) there's no evidence that they really did intend it before changing their mind last minute, plus (B) if they DID change their mind then it's STILL NOT CANON.
But yeah, we need more Charmander in the creepy-Pokémon pics.

In the original Red and Blue games, it was actually intended for Marowak to evolve into Kangaskhan, however last minute changes to the game decided that Kangaskan would be a stand-alone, non-evolving pokemon and not in Cubone's evolution line.
To delete the code for the original intended evolution would be very troubling and time consuming, so the programmers just moved the code to an empty spot.
More than likely, the code for the intended evolution became the 'M glitch, MISSINGNO.'s "sister" counterpart glitch, which is exclusive only to the Red and Blue games, because 'M can evolve into Kangaskhan and MISSINGNO. can't. (Its evolution is not random: 'M's hexadecimal identifier is 0 and Kangaskhan's is 2.) [link]

Yes, I did. And I've read it various times.
So to repeat the description there's NO PROOF* for that, the Kangaskhan and Rhydon were just 2 early programmed in and that there's no such explanation for Rhydon's surprise evolution is rather telling.
A (somewhat less polite) commenter said there was "an interview" where this was confirmed, but that just seems to be made up. Again, no proof, no sources, just speculation repeated so often that people are using it as fact.

Okay, now I know you didn't even read the pic.
I'm not saying it's more canon than the other. Neither are canon and this is just a fun idea for the species.
The canon Cubone species is mathematically impossible anyway (if 1 mother dies per every offspring the species number halves each generation; very quick extinction), so to add realism to this cute little game you need to add an explanation of how to produce Cubone mothers from another species source. This is just an example.
