I've seen many people say that it's not possible to make transparent things in SAI but it is. (~o3o)~
I used to export my files as .psd and make them transparent in Photoshop, but it's much easier this way.
This is how I made my ID and Shimeji transparent. ^^

PLEASE READ THIS IF YOU HAVE A QUESTION!
Many commonly asked questions are answered here.
-Use File>Save As or File>Save. If one doesn't work, then use the other.
-But no matter what...ALWAYS choose the second PNG save option!
-If it doesn't work, then update SAI.
NOTE! I have realized that there are multiple "strains" of SAI. So far, I have noticed 2, but both of these have been able to save transparencies. If this tutorial didn't work for you, you may have gotten some weird "strain."
Otherwise, I really don't know what's wrong. Sorry. ):

Check your version? I have 1.1.0. You can check by going to >Others>Version Info.

Do you have Photoshop?
You could always save it as a .PSD and open it in Photoshop. C:
That background layer would turn transparent and you can save it as a transparent .PNG file. ^^

Excuse me, miss, but when I save as .PNG, that window never pops up. I've had SAI for over two years and I've never seen that window. Do you know how I can get it to open when I save as .PNG? :3

Same! Once it came up for me but..
What I do, is I simply save it as psd, then just open it in an online photoshop (faster, simpler. [link] ) and just save as png. Easy! I also, sometimes, edit it a bit here and there for what I can't do in SAI. Like color, and contrast.

Whenever I save it into the PNG file, the save option doesn't come up. All it does is save...:/

And is the canvas blank?
I believe I'm using 1.1.0, and this doesn't work if you're using a blank canvas.

Eh...how can I tell which version I'm using? All it says is PaintTool SAI at the top...Yeah, I drew some squiggly lines and stuff on a second layer, then I deleted the first layer.

Oh, one thing I forgot to mention...
SAI will always have a white background, but it isn't always there.
If you open it in Photoshop, you will see that it's transparent.
For example, my dA ID is transparent. But if I open it up in SAI, the transparent parts will be filled with white. If I open it up in Photoshop, I will see the checkered background in the transparent parts.
