When the U.S.S. Enterprise (NCC-1701) had returned to ESD (Earth Space Dock) in mid 2285 fallowing the destruction of the U.S.S. Reliant (NCC-1864) and the creation of the Genesis Planet, the Excelsior-Class prototype, U.S.S. Excelsior (NX-2000) had been completed and awaiting for her trial runs. She was slated for her field testing of the new transwarp drive, until Admiral James T. Kirk stole the Enterprise with help from Commander's Uhura, Chekov, Sulu and Captain Scott, after they broke Dr. McCoy from the Botany Bay detention facility. There intention was to retrieve Captain Spock's body from Genesis when learning from Ambassador Sarek that Dr. McCoy carried Spock's ka'trah or conciseness. As the Enterprise manage to disable ESD's tractor beam, the Excelsior was forced to peruse Kirk. Although the transwarp drive failed due to Scotty's "engineering" the convectional warp drive was still active, enabling Captain Stiles to peruse Kirk. When Stiles arrived at Genesis he found the Klingon Bird-of-Prey engaged in combat with Kirk, Stiles and Kirk managed to destroy the Bird-of-Prey and rescue Dr. David Marcus, Lieutenant Saavik and a regenerated body of Captain Spock.Captain Stiles then ordered Kirk to stand down once the two ships where safe from harms way as Genesis destroyed it self. Kirk was forced to used to Excelsior's prefect master code and shut down Excelsior's propulsion systems and weapon systems, leaving her dead in the water as the Enterprise warped to Vulcan.
Stiles managed to "limp" his way back to ESD and informed Starfleet Command that he was unable to stop Admiral Kirk. Admiral Cartwright relived Captain Stiles command of the Excelsior and reassigned him and his crew to the Constitution-Class U.S.S. Christopher Pike (NCC-1797). The Excelsior herself was then slated for a retrofit after it proved that the Transwarp Drive was unsuccessful and how easy it could be to disable her.

That's something the producers of Star Trek III SHOULD'VE done to make the movie more exciting, but noooooo; they had to kill David Marcus, and destroy the Enterprise (😢), but if this happened...then what about the Whale Probe Incident?

...Later in 2285, the U.S.S. Saratoga (NCC-1887) first encountered the alien probe near sector 545 and attempted to establish communications. However the probes broadcast was so powerful it rendered all vessels from there to the Sol System neutralized of all power systems except battery power. Captain Margaret LaForge, the Saratoga's commanding officer sent out a distress call warning of the dangerous effects from the probe.
Meanwhile back at Vulcan, Captain Spock completely recovered from his fal'tor pan and after being cleared by physicians and counselors on Vulcan, Spock returned to duty on the Enterprise. And after a unanimous vote by the senior officers of the U.S.S. Enterprise (NCC-1701), Admiral Kirk agreed that they would return to face a general court martial for several violations of Federation Law and Starfleet Regulations. Admiral Kirk's son, Dr. David Marcus and Lieutenant Saavik also agreed to return to Earth to offer testimony. But the Enterprise would be undermanned, and many of her systems would be left to automation until they rendezvous with the U.S.S. Challenger (NCC-2032) at Wolf 359.
As the whale probe came closer to Earth, the U.S.S. Christopher Pike (NCC-1797) under the command of Captain Stiles attempted to destroy the probe but in turn was neutralized and left her with a total systems frailer. Captain Stiles and his crew where forced to abandon ship.
When Kirk reached Wolf 359, the young Federation President William Benet dispatched a planetary distress signal, warning all surviving Federation worlds and Starship to avoid the Sol System. When Captain Spock and Lieutenant Saavik analyzed the probes broadcast and confirmed it was the songs sung by earth's extinct Humpback Whales, Garrett knew what Kirk was going to do next and gave the Enterprise a third of her crew. She told Kirk, "I'll see you at our trial." Kirk was able to slingshot around Earth's star and tim warp to the twentieth centaury.
When the Enterprise arrived, it went into a polar orbit to hide from N.A.S.A.'s G.O.E.S probes and the Hubble telescope. When Kirk lead an away team to San Francisco, Lieutenant Saavik was left in command.
In what seemed like days to the crew of the Enterprise in the late twentieth century was only a matter of a few seconds to everyone else in the twenty-third. When the Enterprise emerged into Earth's orbit, she herself became neutralized and was forced to splash land in the middle of San Francisco harbor. With out main power to open the shuttle bay to let George and Gracie, the two humpbacks whales swim out. Kirk and his son David managed to manual open the doors, allowing George to sing to the probe. Thus saving Earth.
At the court martial of Admiral Kirk and Commander's Uhura, Sulu, Chekov, McCoy and Captain's Scott and Garrett, the Federation Council dismissed all charges except for Kirk's disobeying a direct order from Fleet Admiral Cartwright. Admiral Kirk plead out guilty but due to omitigating circumstances, he was demoted to the rank of Fleet Captain and as part of his "reprimand" he supervised the extraction of the Enterprise out of San Francisco harbor and her subsequent refit.
In 2286, Fleet Captain Kirk received special notification from the Federation President that he was to be in command of the Enterprise fallowing the completion of her refit.
Dr. Jillian Taylor who traveled with Gorge and Gracie from the twentieth century, joined the Daystrom Institute and headed up the new science team along with Dr. David Marcus and Lieutenant Saavik that was to study the Humpback Whales.
Captain Diana Garrett was cleared of all charges and returned to duty as Captain of the Challenger.
Captain's Scott and Spock, together with Uhura, Sulu, Chekov and Dr. McCoy all joined the Enterprise after the refit was complete.
Captain Stiles was relived of command of the U.S.S. Christopher Pike after she was recovered and was assigned as Adjutant, Starfleet Command.
