Well, look who's back! This flashback takes place before Snively's incarceration in SU #40, so he's still very much a part of the story. This page also shows in more explicit detail what I thought might be involved with Eggman's hatchet job on Mecha Sally. The song playing on the jukebox is a sonata aria from a 1893 Italian opera called Manon Lescaut . You can listen to the aria here . A featured comment to whoever translates the lyrics first.

Sonic feels bad for a genocidal maniac that killed his world because he went nuts after losing.
Sonic mocks a man who just said he only turned evil because the Acorn Council got his wife killed.

I would take that if it was framed that way in the comic, if Sonic was actually prompted to get serious and go all-out against Eggman, which we've seen he has the capability to do as recently as 175, and we know that without the Egg Whisk, he could outright curbstomp pretty much anything Eggman throws at him, and even if Eggman had another of those in waiting, Angel Island is now easy to reach and the Master Emerald is safely guarded by a team of his friends, so he can become Super Sonic basically whenever he wants. Buuuut the comic had about 9-10 stories to stretch over 25 issues so he just becomes kind of a bigger dick to Geoff. But even so, there's a slight issue with the framing.
The colour choices and the story make it pretty clear that Sonic is supposed to be in the right when making fun of Geoff, which, like, dick move, Sonic. Yeah, Geoff was an arse even before he was outright evil, but kicking him while he's down seems like it's going a bit too far.
Meanwhile the comic presents Eggman's becoming an insane vegetable as almost a bad thing. Sonic feels bad about it and Snively piles on the guilt trip, but... Frankly it's the least he deserves. It's supposed to add a bittersweet element to Sonic's victory, but this was the least lethal option for Eggman actually being defeated. Have they forgotten that last time he was cornered, he nuked his entire planet?
I know Eggman has plot armour due to being a SEGA character, but they could at least try to hide that.

Well, Sonic himself said Eggman didn’t deserve mercy in issue 230; and as has been said, Sonic was mainly cheering because Geoffrey had been convicted, as he should have been. Besides, a traitor can hit home harder than a constant enemy.

In that case, show it. Don't say "He doesn't deserve mercy" and then go on treating it like an everyday event for the next two years.
A traitor hits home more because of the betrayal of trust, but Sonic and Geoff never got on. Geoff constantly tried to put Sonic down to make himself look better, and even tried to kill him in the past. And I don't mean in Endgame, Geoff actually aimed his crossbow at a pinned Sonic and had to be stopped by Antoine.

Also, regarding whether Sonic should kill Robotnik; I understand your feelings, I myself wished that for some time. But if Sonic killed Robotnik, it would possibly haunt him for the rest of his life, because he values life. Besides, look what happened to Superman when he killed Joker in Injustice; it turned him into a monster.

Still, there's a time and a place.
Superman doesn't turn into a monster because he killed Joker. He turned into a monster because Joker killed his wife, unborn child, and most of his friends, and even then that was only the first step on a long slide toward villainy, most of which shows him being pushed further and further toward villainy by Diana and Sinestro, among other factors. There's even a part of the Injustice Comic where Batman sees a world where he discovers Joker's plan ahead of time and kills him en route to Arkham, and while he does go to jail for it, it's pretty clear that Bruce didn't become a monster just because he killed Joker.
Mainline comic Superman has killed villains before, like (a version of) Zod, Doomsday, and at least one incarnation of Darkseid. DCAU Superman is outright determined to kill Darkseid pretty much every time they meet, and, along with WW and Green Lantern, he kills scores of Thanagarians during the invasion in Starcrossed. Even the Christopher Reeve movies had Superman kill, most notably Zod, Ursa, and Non in Superman 2, and he at least tries to kill Nuclear Man in Superman 4.
Added, Sonic's been leaving Eggman in life-threatening situations with no means of escape, or even outright trying to kill him since 1991, and this still holds true in the modern games. Sure, he doesn't seem surprised when Eggman pops up again, but he's not exactly concerned about leaving him to get sucked into a black hole in Colours, or him getting stuck outside of time in Generations, or him getting stuck in Null Space in Forces. Heck, in Lost World, he deliberately sabotages Eggman's jetpack and sends him plummeting off the Lost Hex without a care in the world.
The fact that Eggman has survived these situations isn't because Sonic shows him mercy, because Sonic sure as heck doesn't show him mercy. Eggman could drop dead tomorrow and it's rather unlikely that Sonic would give a shit.

And Sonic has tried doing both to Eggman in the wider franchise. Him trying in the comic would not be out of left field, nor would it have been inconsistent with past portrayals, outside of Issue 200 itself.

The reason Batman doesn’t kill the Joker is because killing is what made him an orphan in the first place. Plus, that’s what the Joker wants; if Batman kills the Joker, the Joker wins. What’s more, it could set Batman on a killing spree that might cost him his humanity; it’s too risky to do it, because he’s probably seen it happen to others.

Batman also stops other people from killing the Joker in the comics, most notably Jason Todd, but also the Punisher in that crossover, and arguably the entire Injustice thing happened because Batman decided to not help Clark with his trauma because he killed the Joker.
Added, Batman has a very unique psychosis compared to other characters. One that Sonic doesn't have. Yes, according to Iizuka, SEGA's Sonic is an orphan. But how or why he is one isn't important to any of the game's plots, and probably isn't tied to his motives for being a hero. SEGA's Sonic is a guy that loves adventure, hates oppressors, and always wants to do the right thing. And he also tries to kill Eggman or otherwise leaves him to die in Sonic 1, Sonic 2, Sonic 3, Sonic and Knuckles, Sonic CD, Sonic 4 Episode 1, Sonic 4 Episode 2, Sonic the Fighters, Sonic Advance, Sonic Advance 2, Sonic Rush, Sonic 06, Sonic Rush Adventure, Sonic Chronicles, Sonic Colours, Sonic Generations, Sonic Lost World, and Sonic Forces.
Bear in mind that a great multitude of these involve Sonic blowing up Eggman's mech and leaving him in an exploding space-station, straight-up the vacuum of space, and on the surface of the moon.
He also expresses zero concern for Eggman's safety when he is attacked by Chaos, Ultimate Emerl, and Dark Gaia in SA1, Battle, and Unleashed.
Sonic, as written by the people that have the most control over him, will kill Eggman, given the chance. Even when written by Pontac and Graff, who manage to screw up every single other character and pretty much every aspect of Sonic himself, he maintains his efforts.
Sonic killing Eggman definitely would not haunt him. At worst, he'd be kinda bored when Eggman didn't show up again.

What's weird with listening to a little opera music? Also, someone came up with a theory that pre-Xorda culture and history would have survived in pocket societies like Station Square. Eggman could easily have picked up the song when he was last there.

Maybe, the Hidden City Initiative was only meant to preserve a select few of human society and culture, although I think they would likely censor or ban certain things like the Nazis and the Holocaust, footage of the Civil Rights Movement beatings, the 9/11 attacks and of course ISIS cutting people's heads off so that the Mobians wouldn't think that the humans of the United Federation are worse than those from Overland.
