I sorta got how you combined the flats and the grayscale shading... not really.... and how do you mask things and what does that do?

Fantastic tutorial! I'm most interested in making the lines crisp and clean. I've recently been testing out this whole 'non-photo blue pencil' thing and then doing the final lines with a regular HB pencil. Thing is, the way that I usually colour (Select all, cut, paste, set 'lines' layer to multiply) has the colour shining through the pencil, even when I darken it up with the levels in PS.
So I think I shall give your scanning tips a go.

The part I struggle with when it comes to colouring is how you create creases, folds and curving when shading. Particularly in step 5.
To replicate the detail you've done, I would end up with a multitude of masks with poor blending, or a messy and rather flat shading. I've never seen a clear explaination of how artists like yourself are able to build up the shading whilst ensuring and creating detail.
